I'm curious if there is a way to spawn in a custom structure with a command block that already has a command set in it.

You can hold ctrl then Middle mouse the Command Block to copy the Block with The commands already set.
If you're talking about custom structures then that's easy just download a world and it will make an EXACT copy of everything in it
