I have just made a minecraft Vanilla beta Server, but I cant add Plugins And I have no Commands what am I supposed to do???

Why not get a bukkit server? Even most "vanilla" servers run on bukkit to allow the admin to ban noxious people and such.

There really won't be any support for Beta servers now that 1.0.0 is out.
I need to add commands its stupid.
