I've searched but frankly I don't really know how to explain it or what to call it in a proficient way for Google to give me an answer. Or maybe there just isn't one. But here's the situation.
There are certain areas on our world that wont let you place blocks. Usually very small areas of like 2 blocks or so. At first it was just one place but they seem to be popping up frequently and in places that are already built on, like on our server-wide tram system, its like the minecarts hit an invisible wall then you take the track up and try to place it again and it wont let you, so I have to build a minibridge... only to find out that the same thing has happened about 10 sections down as well. It seems to be in certain biomes or something. They seem to be happening in proximity of one another.
Any ideas on 1. What they are, 2. Why its happening and 3. How to fix it?

It sounds like worldguard regions that do not allow things or something similar. Find out if there are worldguard regions (i think right clicking a block with string will tell you if you have the permission what regions are there) and then remove the regions if you can. Otherwise, I have no idea. Look at the worldguard plugin for more information on the bukkit forums.
