Texture help

I'm trying to make a texture pack but paint.net screwed me over. It messed up an hours worth of texturing and has decided to not allow any transparent parts. Could any of you offer an alternative program or a way to fix the problem.

Paint.NET should allow transparency and not mess anything up.
You probably did something wrong.

No I was trying to make it so everytime I save the transparency stays there. But it ended up with the textures being really weird.

Gimp is free and pretty good. There's also PhotoShop but that costs money. Merry Christmas btw
