I'm also having an annoying problem. On my texture pack i cant remove the two glowing enderman eyes but i can add more. it frustrates me so much!!! Please Help!
Have you tried making the ender_eyes.png (if I recall the name correctly) completely blank?
If that doesn't work, you could try adding a single pixel on the area of the png that doesn't equate to anywhere on the model.

Yes^^^ also sorry for not stating the program i use, nevertheless you still helped alot! thanks!!
For the GIMP:
Image -> Scale Image
Change the width and the height to 512.
Then select "None" in the Interpolation drop down at the bottom, this will prevent blurring.
For Photoshop:
Image -> Image Size
Change the width and the height to 512.
Then select "Nearest Neighbor" in the bottom drop down.
For Paint.net:
Image -> Resize
Change the width and the height to 512.
Select "Nearest Neighbor" in the Resampling drop down at the top.
I hope that covers your problem.
