Id download MultiVerse.
This plugin allows you to enable and make new worlds on your server (and even import new ones!)
Once you add the plugin to make a new world you run the command:
/mv create <name> Normal <generation if one>
In your case you want to run this command for super flat:
/mv create <name> NORMAL -t Flat
