I may have this wrong, but when you enter your Group Manager folder, there is a Worlds folder (which the groups file is located in). Make new folders in the Worlds folder with the title of the world (ex: Plugins>Group Manager>Worlds>Plotworld). Copy your previous groups.yml and users.yml files and paste them into your new world. Than set the permissions for the "Plotworld" in the groups.yml file in the "Plotworld" folder.
