.jar files are kept in the "versions" folder in ".minecraft". If you want to test the mod, try copying and pasting the version you are hoping to edit, for example: 1.6.2, then change the name of the folder, .jar, and .json to something like "1.6.2_Mod". Edit the version name in the .json file to the name of the version, then do all the editing through that specific .jar.
Use the texture of the smooth stone as the cobble stone and make the smooth stone not have cracks. It will look like cobblestone if it has the cracks in it. Just a thought. I would love to try your texture pack!
