If i understand your saying you want the other worlds to default to your main world for perms. in that case you do nothing. You would have one world file that the others default to.
If you want to control worlds individually you open your server file, plugins,groupmanager,and then right click config.yml then click edit. Scroll down to mirrors and below that you will see your main world name with user and group files, then nether then world the end. Below all un-named type in the name of one of your other two worlds then add the -user and -group then save close restart the server and you will have a new file for that world you can configure perms in. I added faction and skyworld
