-A charm quark is discovered not man made. You don't discover things into existence. I can look up and discover the sky is blue but i didn't make the sky.
-Onium for example is either a drug or a charged particle which can both definitely be used to harm some one. You can charge a particle but you didn't make the particle.
-Virtual Particle is theoretical.
Bottom line Theories and discoveries are NOT "MAN-MADE OBJECTS" and Discovery and invention are 2 different things.
The parameters of this question are vague leaving it too open,
but assuming that the object is used unaltered and is not theoretical or sub atomic, I have some attempts (i think) to use the spirit of this question,
-virtual items such as minecraft addon blocks that do in fact exist in computer memory and hard drives as electrical and magnetic information structures.
Throwing out virtual things, below are physical object attempts.

- a cotton ball is highly processed as from the cotton bush it was picked from , it is picked, peeled, de-seeded, bleached, spun into sheets so the fiber is all facing the same way and rolled up into little balls, but like all things man made, where do you draw the line for what man made is?
