After you defeat the Elite 4 and Iris, you can find multiple legendary pokemon. After finding a Shinoh-type cavern at the top of a waterfall, you see the Shinoh Trio-Uxie, Azelf, and Mespirit-and they fly away. Uxie flies to the Museum, which is reasonable because Uxie is the being of knowledge.
