Which folder do I put this in. My resourcse pack folder or my shaders folder. Sorry if this is a stupid question. I'm just not sure. Noob here.

You must install it with MCpatcher or use Optifine with it.
If you use optifine it can be placed in your Resource Pack folder.

How do you enable the special clouds?

You need either optifine or mcpatcher to get these. If you have optifine just go to: options> video settings > quality and you can turn custom sky on there.

I think he probably meant vanilla as in he didn't change any textures, but it seems like English isn't his first language so it might have just been a mistake.
