Enderdragon Loft Problem.

So Basically on My Multiplayer Server I Built this huge dragon loft. The plan was to Host an Enderdragon and ( coming up sometime ) a red dragon. Also a couple of animals and mobs, including a giant. The Problem is... The Dragon Flew Straight through my cube lol... . Since my friend did something with the config, it doesnt break blocks, but i really want a enderdragon in my loft. Does anyone know how to do it? I Could really Use some help.
