A Vanilla server is Minecraft as Notch designed it and released by Mojang (the people who make Minecraft). The experience will typically be exactly the same as your Single Player experience, only with more people :-) (N.B. some single player modifications will not currently work with Multiplayer e.g. Aethermod)
However, Bukkit is a modified version of the Minecraft software that allows modifications to be added into the game to add more features e.g. lockable chests, money, shops etc
Bukkit allows the installation of "plugins" that provide this additional functionality. Plugins can be downloaded from the Bukkit website and uploaded to your server using FTP. Take a look at http://bukkit.org/ to see lists of plugins you can install on your server.
