Hmm, let's see here what modifications would I make to minecraft if I could change anything, rather than make one huge change I think I'd prefer just a few small ones like the ones listed below.

These would be mostly used for two things the first of which is the ability to craft chain-mail armor, the only armor currently unobtainable through normal game-play. It would take 6 iron bars to make 12 links of chain as shown in the picture, making chain-mail around half the cost of iron armor. The second use for chain links would be the ability to link mine-carts together with them by right-clicking one of the carts with the piece of chain causing it to attach itself to the next cart it comes in contact with.

Similar to the current armored mobs these mobs would be rare and have increased damage and health. So lets take for example pigs they would have a very small chance of spawning as a boar, an aggressive mob that does around 2 hearts of damage with 1.5 times the health of a normal pig with the ability to charge (sprint) at the player and gore them with their tusks. It would of course have larger drops then a normal pig dropping leather, pork and a bit more XP.
All other mobs would have similar boss mob forms, sheep would be rams, squids would be krakens, cows would be bulls, etc.
As for the Boss mob form of the creeper it would just be the super charged creepers spawning normally in the world without needing to be struck by lightening.

I think that mojang took a step in the right direction when they added in squids but I'd like to see a bit more. Maybe schools of fish that you could aim for when fishing and after waiting a bit and reeling in your line you'd catch a fish, of course there would only be 3 or 4 fish per school. That's it for passive mobs because as most of you know the water is fairly safe (If you don't count drowning of course ;P)
Let's change that by adding in a few hostile mobs for example alligators spawning in swamp biome and sharks in the ocean biomes, maybe even a giant kraken, as mentioned in the boss mobs section, for those of you who like a challenge. It'd add a bit to the game-play since you'd have to focus on both your health and your air instead of just your health as in most fights.

Having to look at the same old scenery day after day can be a bit boring, having seasons that change would help make things feel new and different. So let's say it becomes fall in-game all the trees nearby would all start changing to an orangish-red shade, tall grass would would start to become less common and you'd see more pumpkins about as opposed to lets say spring where tall grass and flowers would be very common, crops would grow faster and all the plants would be list and green as well as baby mobs spawning without the need for player interaction.

The ability to mark a specific point on a map so you can keep track of points of interest like mob spawners and stuff. Perhaps even the ability to write on the map to add notes and such once you've made a write-able map using a similar recipe to that of write-able books.

Shift-Right clicking while holding a write-able map would open up a map interface, something like what is show below, that would allow you to place dots on the map by simply left-clicking on the map wherever you want them place.

Right-clicking normally on a wall would allow you to mount it on the wall, similar to how a painting works as shown in the example below.

Since it would use the map already provided in the game it would fit into the world more seamlessly than other mods like rei's mini-map.

At the moment minecraft is a game essentially without a story. Err, well not counting the ending after you beat the dragon.
Why it's just Steve has been something I've wondered since I first started playing the game over a year or so ago now. You used to always spawn on a beach so in my steve was a shipwrecked adventurer far from his home and everything he used to know.
Adding something like the addition of journals (written in books) hidden through out the world that give you bits and pieces of a story as you find them in hidden mine-shafts, dungeons, etc. Maybe even more records that could contain sound clips like the sound of a ship during an ocean storm.
It would be an unintrusive way to add a bit of a story to the game.

Chain links : Why not....
Boss Mobs : 1 or 2 more
More water mobs : Yes, but not too much, Minecraft would change too much....
Changing Seasons : It would be a huge change in Minecraft so turning it ON or OFF should be an option for people with low framerate or just people who don't like it....
Improved in game maps : I've got no idea what to say about this, don't really have an opinion about this.....
Story Elements : Minecraft always didn't have a story (exept for the "End Conversation"), people don't bother, they just wan't to play, build, fight ,etc.... Story elements would turn Minecraft into an RPG, but it is good as it is now. I would suggest for an "RPG" styled Minecraft, that you use mods.
Although I rarely(never) use maps, I think it would be a great implementation to multiplayer, knowing where is your secret base or the entrance to some mine, a home, etc.
