This is my top 5 server plugins list from my experience as a server owner for over a year now.

1: Essentials

Almost every minecraft server has it. There's a reason for that too; Essentials is straightforward to configure and has many features that could be done with multiple plugins. In the case of Essentials, they're all packaged nicely in this versatile plugin with an included economy, spawns, warps, teleporting powers, and more.

Notable Commands:
/rules /tpa /warp /spawn /bal /msg

2: PermissionsEx

This is one of the most customizable permissions plugins around. Tutorials may be necessary at the start to get the hang of it, but once you've got the pattern (syntax) going, it's very easy to use. From experience, PermissionsEx is much easier to manage than other permissions plugins such as Group Manager. PermissionsEx also gets a lot of support from other rank based plugins for even more customization.
Notable Commands:
/pex promote /pex demote

3: WorldEdit

I'm guilty of using this plugin on virtually all my builds when I'm building on my server. It's extremely useful for building and terraforming and I don't see how any server owner could go without it. This plugin is very easy to use with simply selecting a region with a wooden axe and executing commands to change it however you please. It also enables the ever so handy go-through-walls compass that I find myself using often.
Notable Commands:
//wand //set //walls //replace

4: ChestShop

This powerful shop plugin not only allows for shop signs with buy and sell data on it at the same time, it also allows players to create their own shops using chests of their own. ChestShop is probably the best plugin for letting players run their own shops with. It's easy to manage and virtually impossible to abuse by players (unless of course the adminshop signs have bad prices on them!). One thing I'd recommend if you're going to use this plugin, set the buy price to double whatever the sell price is and vice versa.
Notable Commands:
None

5: WorldGuard

WorldGuard is a very powerful grief prevention plugin. It allows for regions of protected land that can be owned by players or server staff. WorldEdit is required for this plugin to work because WorldGuard uses WorldEdit's region selection system (with the wooden axe).
Notable Commands:
/region /region define /region flag
