During the Dominion War, Daystrom Station was the location of Project Proteus, a top secret endeavor that conducted torturous experiments on Changeling prisoners of war in an effort to create perfect infiltrators. The project ended when the main Changeling subject, later known as Vadic, killed the lead scientist and escaped with her brethren. (PIC: "Dominion")

In 2399, Doctor Altan Soong sent Jean-Luc Picard's original organic body to Daystrom Station, as he suspected that the brain abnormality that had caused that body's death was in fact not Irumodic Syndrome but something unprecedented. (PIC: "Vox")

In 2401, Vadic returned to Daystrom Station with "Titus Rikka" and other renegade Changelings swayed to her cause. They broke into the station's vault and stole experimental portal weapons. To gain access, they hired the Vulcan criminal Krinn, who brokered for a key that could exploit the "illogical" flaws in the station's AI security system. Afterwards, the station was left mostly unmanned, though it was patrolled by Starfleet Security every hour. (PIC: "Seventeen Seconds", "Imposters", "The Bounty")

Starfleet Intelligence commenced Operation: Daybreak to investigate the theft, for which they recruited Worf as a subcontractor. Worf acted as the handler for Commander Raffi Musiker, who spent months undercover in District Six on M'talas Prime. They found that the theft of the portal devices, and its use in the subsequent terrorist attack on a Starfleet recruitment center, were in fact diversions from something else the Changelings took from the station.

With Starfleet compromised by Changelings, Worf and Musiker were denied access to Daystrom Station to continue their investigation. Thus, they tracked down Krinn to obtain his key that would allow them to break into the station themselves. They were then picked up by the USS Titan-A, which delivered them and Captain William T. Riker to the station. However, the Titan's arrival triggered an alert, and it was forced to withdraw by the USS Sternbach and USS Cole.

After encountering holograms of a crow and Professor James Moriarty, along with musical notes from "Pop Goes the Weasel", the away team realized that the station's security AI was attempting to communicate with them. This led to the discovery that the AI was Daystrom Android M-5-10, a repurposed golem originally created by Doctor Altan Soong as a synthesis of the memories and personalities of previous Soong-type androids. With Starfleet Security personnel closing in, Riker remained behind to hold them at bay while Worf, Musiker, and M-5-10 were extracted to the Titan. Once rebooted, M-5-10 informed them that the Changelings' true target had been Picard's original body. Meanwhile, Riker was taken to the Shrike by Vadic.
