You'll have to convert them to bo2's yourself, but WorldPainter can work with schematics.

Oh no, I meant if the trees would still have the grass on top of it :) I know that WP works with BO2 and .schems, but I was wondering after you use the object layers, if the grass and flowers dont pop off the leaves.

Two things you have to do: Go to the WorldPainter advanced settings (www.worldpainter.net/trac/wiki/AdvancedSettings) and set -Dorg.pepsoft.worldpainter.enforceBlockRules to false. After you export your world, use a nbt editor, and set the gamerule randomTickSpeed to 0.
