I've been a long time user of the Ships Craftbukkit plugin. I set out to build a large underwater base in preparation for the submarine.
I built this structure on dry land, then imported the schematic into an ocean on the floor
Some of the features include:
The structure was built using quartz and glass. Ceilings are 2 glass blocks high to prevent dripping water. Glowstone is used to light the interior.
A large collection of rooms, varied in size. Some are carpeted and furnished.
An elevator shaft that was built for the Lift plugin.
Docking bay with 3 submarines for the Ships plugin. There is a short elevator shaft that leads to this docking bay. The life can be replaced with stairs if you don't use the Lift plugin.
One large room, which I generally fill with trees and flowers to act more like an arboretum. The ceiling has a layer of sand above the glass. I also place a Stargate in this room for multiverse travel. The red door leads to the docking bay. The teal door leads to the elevator shaft.

I found one section that had somehow 'caved in.' I think it was caused by an errant world edit smoothing tool. I added a couple more rooms- nothing too fany. Added 2 or 3 more empty rooms and a library. I also decided to smooth out the floor below the base with just sand a few sporadic holes. It's been uploaded.
