I just shade them manually using my arts knowledge (my hobby). I tell you this because some people use templates which make their skins look awful. The way to go is to shade manually. :)

MCSkin3D for the hat layer, Photoshop CS5 for colouring and shading, and Minecraft SkinViewer for the image in the description.

Photoshop? Hmm i tried Paint.NET but it's a bummer! I use MCSkin3D, its only downside is the colour picker for me.
