Now, I know that quite a few features of Minecraft may not be entirely logical in real life, but Minecraft's weaponry system is among one of the most debatable topics of them all, as there are quite a couple of reasons concerning its illogicality:
As you probably know, as of MC v.1.9, the amount of damage dealt by various tools and weapons are as below:
Now, I know how weaponry in 1.9 has been logically adjusted a significant amount (by adding a charge period and weapon attack speeds to stimulate real-life combat), but something that still bugs me is how the pickaxe deals so little damage. I mean, even the SHOVEL deals more damage than the pick, which is absolutely uncanny as the shovel is neither as heavy nor as lethal as the pickaxe in real life (shovels are used for digging dirt, picks are used for mining rock). With its sharp pierce and weight, getting hit with a pickaxe in real life might actually be as lethal as getting hit by an axe. Also, the pickaxe's attack speed is also illogical - the pickaxe is pretty much as heavy as an axe, and yet its attack speed is faster than even the shovel.
Second, even though Minecraft's weaponry system is pretty much one of the most logical ones found in videogames, there's still one thing that I wish to point out - even though MC's weapons and tools already have durability, their effectiveness, however, isn't affected by it. In real life, weapons get blunt after being used. They won't remain as useful as they once were after usage, and break over a period of time rather than simply disappearing with a crack.

Also, getting hit by an axe just once would most likely kill you, if not seriously wound you. An axe to the heart is just too serious. But NOPE! In Minecraft, a powerful axe needs 3 hits to kill you! Makes no sense.
