Contact with water will make a Torch lose its flame, then you can reignite it with a flint and steel, or turn it into a redstone torch by interacting with it while holding redstone.
(You need to look directly at the torch at least once at some point for this to work, I wish you could execute directly from blocks but you can't and I'm too lazy to come up with a better solution.)
Attached in the alt download is a version where the torches burn out by themselves if left long enough.

I would recommend not doing everything (especially like 90 @e calls) in the tick function ^^
Also you're incrementing the score logintimer of every entity for some reason =)
I def like the idea of doing the unlit torches with levers. (can't you place blocks over the unlit torches tho?)
